Plot
Life is good for the X-Men: they are treated like celebrities, chased through the streets of Salem Center by autograph seekers. Rogue and Gambit are happily dating, Beast has cured the Legacy Virus, and Cyclops can control his optic blasts. The government has shut down the Friends of Humanity, and Bastion has been arrested. But something doesn't feel right to Joseph. Looking at old photos of the X-Men, he realizes what it is: Jean Grey is missing, and none of the other X-Men seem to have any idea who she is. Worried about his sanity, Rogue and a reluctant Gambit humor Joseph as he uses Cerebro to track down Jean, discovering she is a captive of the omnipathic Gamesmaster. He explains that he's given the X-Men a perfect world in exchange for Jean — the one member of the X-Men whose psychic abilities could pierce the illusion. If they give her up— or sacrifice one of the other X-Men in her place —  they can live in a paradise. If they refuse, he'll revert reality, but they'll always remember what they lost. Joseph manages to distract the Gamesmaster long enough for Jean to escape and attack him on the Astral Plane. She tries to learn as much as she can about him, but he escapes, leaving behind only an address of his possible location. The X-Men investigate it, but find the house abandoned, save for a TV playing a news report about crimes against mutants, making it clear the Gamesmaster's perfect reality has crumbled.

"The Once and Future Juggernaut"

Plot
Drawn to the X-Mansion, Doctor Strange discovers Juggernaut trapped inside the Crimson Gem of Cyttorak. Unnoticed, one of sorcerer Tar's neon spiders tries to grab the gem, but the newly-arrived Gomurr the Ancient stops it. He asks Strange to guard the gem as he goes inside to free Juggernaut. Inside the gem, Gomurr finds Juggernaut being psychically tortured by Spite, sister of D'Spayre. Freeing him from Spite, Gomurr takes Juggernaut on a journey through his past, hoping to make him realize the mistakes he's made and reject the power of Juggernaut as the curse it is. However, Spite appears & offers Juggernaut even more power, and he accepts. She takes him to Cyttorak, who reveals he intends to take over Juggernaut's body in order to escape to Earth. As he takes away Juggernaut's power, Juggernaut realizes he's been played. Elsewhere, Tar joins Gomurr, and the rivals team up to help Juggernaut in order to prevent the even worse Cyttorak being unleashed on the world. His power restored via Tar's magics, Juggernaut attacks Cyttorak, destroying him, which forces Cyttorak's power into Juggernaut as the dimension crumbles around them. As Gomurr & Tar flee, Juggernaut emerges from the gem, much to Doctor Strange's surprise. Having survived a grudge match with a god, he declares that nothing's ever going to stop him now, though Doctor Strange knows that the true legacy of Juggernaut's power is the ruination of his soul.

Plot
Forge & Val Cooper test the limits of Mystique's new power inhibitor; satisfied it will keep her under control, she is told she will work for X-Factor, or go to jail. Elsewhere, Fatale checks in with her mysterious boss, while Havok & Polaris pack up X-Factor's brownstone headquarters. Forge checks in, and Havok, upset over the loss of control of his powers, lashes out at Forge for bringing Mystique & Wild Child onto the team without consulting him, then storms out. He visits Strong Guy, who is recuperating in a medically-induced coma. Later, Wild Child tries to talk to Val Cooper about Alpha Flight, but she blows him off, while Mystique meets with Forge, interrupting a holographic trip down memory lane involving his Vietname experiences. She says she can tell something more than X-Factor is bothering him; he denies it. But Mystique is not deterred, and insists she'll find out what the's hiding sooner rather than later.

Plot
At a Tokyo nightclub, a three-way fight breaks out between Fatale, Scarlett, and X-Factor over Havok, a fight which draws the attention of Yukio. After Fatale starts a fire and uses it as cover to escape, she takes Havok to the hold of an Italian frigate which she plans to use to smuggle him out of Japan. She leaves him there restrained in metallic coils designed to nullify his powers, at which point Yukio, having tracked Fatale to the ship, enters. As Mystique & Polaris interrogate Tatsu'o for information about Fatale, Wild Child & Forge track Havok to the docks. Inside the ship, Yukio frees Havok just as Fatale arrives, and his ensuing burst of energy disrupts their fight and destroys the ship. X-Factor finds him amidst the wreckage, and though Yukio also emerges unscathed, Fatale is nowhere to be found. The immediate threat over, Havok despondently dons his energy-containing body suit, while at the airport, Scarlett meets with her mysterious boss and promises him she'll deliver Havok to him.

Plot
Havok gives the order to kill everyone in the Pens, a directive that doesn't sit right with both Beast, who considers their deaths a waste of good genetic material, and the Bedlam Brothers, who feel like the slaughter of the prisoners in cold-blood is beneath their status as alpha mutants. Bu when Havok receives word that his brother is still alive, he tasks the EMF with tracking him down instead. Elsewhere, Cyclops & Jean Grey are preparing to take out the Brain Trust so as to remove its stifling effect on the prisoners. They run into the Bedlam Brothers, who agree to help them hold off the Guthries, then cut the power. Meanwhile, Apocalypse's forces enter Haven to arrest Angel, who abandons his neutrality to fight them off and flee. Back at the Pens, Jean is able to destroy the Brain Trust, while Havok learns the captive Scarlett is pregnant. When the room goes dark, he knows it's his brother's doing. As Cyclops & Jean lead the newly-freed prisoners out of their cells, the animalistic mutants of the Kennel attack Beast, prompting him to flee. Havok tracks down Cyclops and attacks him, but Cyclops manages to knock out his brother. He then addresses the former prisoners, telling them they need to get off the island, promising them that somewhere out there is a better world. Later, Havok wakes up, and vows to find and kill his brother once and for all.

Jean Grey returns to the Pens, prompting a direct confrontation between Cyclops & Havok.

Plot
As Cyclops returns to the Pens, Jean Grey sneaks inside herself, hoping to find Sinister. However, she finds Sinister's lab destroyed, and gets knocked out by a gleeful Havok. At Angel's Heaven nightclub, the Bedlam Brothers arrest Scarlett for espionage, warning Angel that between her arrest & Karma's, his much-professed neutrality may soon come under scrutiny. Back at the Pens, Havok shows Cyclops the captive Jean Grey. He reveals that he knows Cyclops helped Lorna Dane escape, and when Cyclops professes his innocence, Havok tells him to prove it by executing Jean. When Cyclops refuses, the Guthries, lying in wait, attack and knock him out. Havok proclaims himself the commander of the EMF and gives Cyclops to Beast, along with Jean. But Jean is able to use her power enough to remove Cyclop's visor, allowing him to blast Beast and free them. Cyclops agrees to help Jean liberate the Pens before the Human High Council's nuclear strike obliterates the city. Elsewhere, Apocalypse decrees that the Pens will be shut down, and the prisoners culled, such that the strong will survive and the weak perish.

Cyclops is caught smuggling Polaris out of the Pens.

Plot
A mysterious figure Polaris believes to be her father helps two mutants escape from the Pens; he tells her the risk of discovery is too great if he takes her as well. Later, Havok & Cyclops meet with Apocalypse, after which Havok interrogates Polaris along with the Guthries while Cyclops meets with the Bedlam Brothers. When Polaris is unable to provide useful information, Havok turns her over to the Beast, while Cyclops & the Bedlam Brothers confirm that Sinister had a secret lab inside Apocalypse's statute. While there, Angel meets with Cyclops, telling him he's heard rumors of a full scale war with the humans in Europe, which would be bad for business. At Angel's Heaven nightclub, Havok has a post-coital drink with Scarlet. At the Pens, Cyclops angrily halts Beast's experimentation on Polaris, telling him he's jeopardizing the efforts at peace with the Human High Council. That night, the mysterious figure comes for Polaris, and sneaks her out of the Pens. They encounter Northstar & Aurora, but Polaris' benefactor fights them off. However, unbeknownst to them, Havok is following. When Polaris is delivered to a member of the underground, he watches as the hooded figure reveals himself to be Cyclops, much to Havok's delight.

"Sinister Neglect"

In the wake of Sinister's disappearance, Cyclops takes charge of the Breeding Pens, much to Havok's dismay.

Plot
In the shadow of Apocalypse's Manhattan citadel, Sinister's Elite guard, led by Cyclops, hunt down a group of escaped prisoners. Meanwhile, Sinister prepares to disappear & enact his plan to oppose Apocalypse. Later, Cyclops returns the recaptured prisoners to the Pens, while Havok meets with Beast, sussing out his loyalties as he plots against his brother. Cyclops then tries to meet with Sinister, encountering the Bedlam brothers and turning down an invite to join them at Heaven along the way, but is stunned to learn Sinister has disappeared. That night, Havok joins the Bedlam brothers at Angel's Heaven nightclub. As they foil an attack by a human terrorist, Havok has a rendezvous with Angel's star performer, a human woman named Scarlet. When they return to the pens, Cyclops enlists the Bedlam brothers' aid in breaking into Sinister's lab, which they're shocked to find destroyed. With Sinister clearly gone for good, the Bedlam brothers suggest Cyclops is now in charge, though Havok has plans of his own in that regard.
